I'll second that. I always take the train when I go to NYC and really enjoy it. You get to see a lot of scenery, get some reading done, and unlike a plane, you can get up and take a long walk if you want to (as well as buy overpackaged food in the dining car). And ayelle makes an excellent point that Penn Station is very conveniently located in the middle of Manhattan.
