Instead of flying, I recommend Amtrak. It's not noticeably cheaper, but once you factor in all the wait time at airports and the travel from LaGuardia, it ends up being close to the same amount of time, with a lot less hassle -- Penn Station is right in Manhattan. If money's not a problem, the Acela Express is even faster than the regular train.
